For this Human Protein Reference Database(HPRD) dataset, a link was placed between two proteins for each paper that found some interaction between the pair.  The resulting multigraph was then analyzed for significant edges using a Poisson model.  Here is a graphical view of all the proteins with a significant link to the famous tumor supressor protein tp53.  This subnetwork was analyzed for relevant Gene Ontology(GO) terms using the BiNGO plugin for Cytoscape and was found to have 43 GO terms which were significant at the 1E-5 level.
